All of the stores listed here are ones I buy from personally or have come highly recommended from friends.HobbyLinkJapan My main source for all things Zoid-y. Just beware when preordering popular items from them, as they sometimes drop the ball.
Image Anime Not much by way of Zoids, though they do carry the Kotobukiya line-up. Great domestic (US) store to buy from though, excellent service.
LeoShop Zoids Good overseas store to buy from, but you have to buy a minimum order of $50US.
Gundam Store and More Another good domestic store I buy from frequently, and they still have quite a few of the NJR line models in stock.
Amenbo/TOJ Unfortunately offline until further notice, I've heard a lot of good things about this place and have bought from them a few times myself without any problems.
G-SYSTEM Tons and tons of rare (And HUGE) Gundams, but the real draw to G-SYSTEM for me are their large-scale Five Star Stories model kits. Very expensive, but very beautiful when assembled. My Jagd Mirage Twin Towers came from here.
MechaSkunk.com I buy my metal detail parts from here, always pleased with the quality of the parts from here.
Toy-Wave.com Another really good overseas store. Prices are very good and they often have rare Zoid items in stock, but you can expect to pay what they're worth here. They also don't use boxes for standard shipping (Though you can ask for one, it just costs a little more). Instead they use massive amounts of bubble wrap, which has never caused me any problems as far as stuff breaking.
Abidko Not so much a store as it is a service. Abidko can bid on Yahoo!Japan Auctions (And many other Asia-based websites and auction sites) for you for a fee. Really useful for buying those kits that are difficult to find in online shops. They also apparently don't require you to send a deposit before they'll bid once you've done a couple transacations with them. Their service fees are a little more expensive than Hobby Frontier's though.
Hobby Frontier Another proxy bidding service that I recently started using. Their service fees are a little cheaper than Abidko's and seem easier to get in contact with.
